BTW, though I do not know what caused this, I am glad it happened. I had 86 updates awaiting that I never knew about.
I was finally able to make this work by erasing repo.puri.sm_pureos_dists_amber_main_binary-amd64_Packages in /var/lib/apt/lists and then doing the 'apt update.' I am not sure why this did not work by simply doing apt update, but it seems to have gotten stuck somehow.
Jeremiah, you were correct. There is a difference in versions, but I do not know why my apt database has a different one, i.e. python-libxml2_2.9.4+dfsg1-7+b3_amd64.deb. I tried to purge it and get the new listing, but to no avail.

As I mentioned in my initial post, I already tried the 'update' and the --fix-missing, so your commands yield the same errors as I have mentioned before. Have you checked that the file is actually on repo.puri.sm?

No. The package does not appear to be in the actual repos (repo.puri.sm), even though 'apt' and your link say it should be there.

I do not work at Purism, but I suggest using the Forums for this and your other question. There are lots of really good folks there, and I know some Purism employees read the posts too. You might get more and faster responses. Tracker is really for bugs.

This looks like a duplicate of tracker item. You might wish to check there, but there has been no resolution that I have seen. I too uninstalled it.
This may not be your issue, but there are problems with add-ons for Thunderbird 68. (I am not sure from which version you are updating, for example.) From the release notes, one unresolved issue is:

If you have not already, you may want to look at /etc/resolv.conf and see if any nameservers are there. Many moons ago, though not on Linux, I had a vpn that would create new dns data. When it crashed, I could not get out of my local system because the it was trying to use the vpn-created entries and had no clue. I had to undo the changes before things would work again.

I have not seen Thunderbird version 60 in green since it appeared in buster and PureOS main in November. My understanding was that green was the proper update repository.

This problem appears to be fixed with the update I made on 1/13/19. python3-libapparmor now has python3 << 3.8 and I am able to install this package. Above, I provided a link for a LibreOffice issue where this package was needed for debugging. That LibreOffice issue seems to also be fixed with this update.

I think, however, others are better equipped to do so and would have more detailed debug information to write in the comments. But is it necessary? Part of my point was that indications from CanvasBlocker and others are not necessarily showing that anything nefarious is happening, though it may be worth noting.

I think the problem in general is that python3 was upgraded to 3.7 and several packages are dependent on python3 being less than 3.7. (Note the "Depends" line above. hplip also shows python3<<3.7 if one runs apt show on it.) I have the same problem with apparmor-utils and opened a new task, not having previously looked at this one. I noticed hplip--I don't use it to my knowledge--was also uninstalled for me on 12/20. This was the same update with python3 going to 3.7. Unfortunately, I am dependent on a Purism-modified package for python3-libapparmor. (The one in buster shows python3 << 3.8 as the dependency.)
