I broke my PureOS 3 alpha2 running in GNOME Boxes

Description

Out of curiosity I downloaded the PureOS3 alpha 2 (whatever latest version is listed on pureos.net) and installed it in GNOME Boxes 3.22.x

This worked, until I applied updates by going into GNOME Software and hitting the "Restart and apply updates" button. The result is a broken machine that is extremely hard to log into, has no icons, and that refuses to launch any applications:

Should be solved (re-open if bug persists in the latest snapshot).

Confirming that with the beta, applying updates in gnome software caused no problem.
